The recommended minimum tissue input conditions are:
- Embedded tissue cross-sectional area >0.5 cm²
- Section thickness of >50 μm
- 2–3 FFPE scrolls recommended
For samples with high fat content /small tissue area /low cell density, thicker sections (50–80 μm) and at least 3 FFPE scrolls are recommended.
If individual sections are thinner than 50 μm (Min > 10 μm), additional sections should be collected and pooled during nuclei isolation to improve final nuclei recovery.
FFPE samples typically undergo nuclei loss during deparaffinization, tissue digestion, nuclei isolation, pre-decrosslinking and PFA fixation. Samples with small tissue area, high fat content, or thin sections may yield insufficient nuclei for downstream probe hybridization, potentially affecting the final recovered cell number and overall dataset complexity.
