Can CAR-T samples be used for TCR enrichment?

Answer:
Possibly not. Compatibility depends on whether the V(D)J or constant (C) regions have been genetically modified.

Underlying principle: Enrichment primers are designed based on wild-type human/mouse constant region sequences (e.g., IMGT references). 

Potential issues:

  • C region modification: May prevent primer binding, resulting in failed enrichment 
  • V(D)J region modification: May prevent correct alignment to reference sequences 

Examples of potentially incompatible models:

  • CAR-T cells with modified constant regions 
  • Genetically engineered mouse models: RAG knockout mice, Nude mice , OTI / OTII mice 

Recommendation: Verify sequence compatibility with enrichment primers through literature review or preliminary sequencing before proceeding.
