Does SeekOne DD 3' scRNA-seq support fixed samples?

Answer:
Fixed tissues are not supported.

However, methanol-fixed cells and nuclei are compatible under certain conditions.

Methanol-fixed nuclei:

  • Recommended for single-nucleus RNA-seq workflows. 
  • Compared to unfixed nuclei, methanol fixation has been observed to improve median gene counts and fraction of reads.  
  • Recommended input: >50,000 nuclei prior to fixation 
  • Storage: up to 3 months at −80°C 

Methanol-fixed cells:

  • Supported but not recommended unless necessary (e.g., for transport). 
  • Compared to fresh cells: 
    • Slight increase in mitochondrial gene percentage (due to membrane permeability changes) 
    • Slight increase in ambient RNA background (UMI) 
    • Overall gene detection remains sufficient for clustering analysis
