Zero Expression of a Specific Gene in the Matrix
Release date : Jan 27,2026
- During quantification, if a read aligns to both gene A and gene B:
- In versions prior to 1.2.0, such reads were discarded.
- In version 1.2.0 and later, the gene positions are further evaluated. If the read aligns to the exon region of only one gene, it is assigned to that gene.
- Extract reads with the target gene (using Ensembl ID, not symbol) from the 'XT' tag in step2/featureCounts/*_SortedByName.bam. Then check whether: The 'XT'tag contains multiple genes, and the target gene aligns to a non-exon region or The 'XT' tag contains multiple genes aligning to exon regions.
